MesoRD 1.0: Stochastic reaction-diffusion simulations in the microscopic limit

SUMMARY MesoRD is a tool for simulating stochastic reaction-diffusion systems as modeled by the reaction diffusion master equation. The simulated systems are defined in the Systems Biology Markup Language with additions to define compartment geometries. MesoRD 1.0 supports scale-dependent reaction rate constants and reactions between reactants in neighbouring subvolumes. These new features make...

Stochastic reaction-diffusion kinetics in the microscopic limit.

Quantitative analysis of biochemical networks often requires consideration of both spatial and stochastic aspects of chemical processes. Despite significant progress in the field, it is still computationally prohibitive to simulate systems involving many reactants or complex geometries using a microscopic framework that includes the finest length and time scales of diffusion-limited molecular i...

Approximate parameter inference in a stochastic reaction-diffusion model

We present an approximate inference approach to parameter estimation in a spatio-temporal stochastic process of the reaction-diffusion type. The continuous space limit of an inference method for Markov jump processes leads to an approximation which is related to a spatial Gaussian process. An efficient solution in feature space using a Fourier basis is applied to inference on simulational data.

Coarse-Grained Stochastic Particle-based Reaction-Diffusion Simulation Algorithm

In recent years, several particle-based stochastic simulation algorithms (PSSA) have been developed to study the spatially resolved dynamics of biochemical networks at a molecular scale. A challenge all these approaches have to address is to allow for simulations at cell-biologically relevant timescales without neither neglecting important spatial and biochemical properties of the simulated sys...

pSpatiocyte: A Parallel Stochastic Method for Particle Reaction-Diffusion Systems

Computational systems biology has provided plenty of insights into cell biology. Early on, the focus was on reaction networks between molecular species. Spatial distribution only began to be considered mostly within the last decade. However, calculations were restricted to small systems because of tremendously high computational workloads. To date, application to the cell of typical size with m...
